In 2021 Aalborg University Hospital implemented Agilent SLIMS to orchestrate next generation sequencing workflows in its Department of Molecular Diagnostics, adopting SLIMS as a laboratory information management system and electronic laboratory notebook to manage high volumes of genetic testing and sample traceability. Agilent SLIMS was configured with the Content Management module, the Order Management module, and the ELN module to provide structured sample registration, order lifecycle management, and live sequencing run oversight. Configurations included template driven labeling and printing, protocol driven workflow definitions for each instrument and method, sample derivation and pooling tracking, SOP guided step by step procedures, and variant registration and reporting workflows, allowing SLIMS to associate samples with subjects, protocols, results, and derivative data.
The implementation aligned SLIMS workflows with laboratory operations, enabling sample registration at intake with internal and external identifiers, label printing from SLIMS templates, and sequencing run management for ion-torrent PGM and ion-proton instruments as described by laboratory staff. Order Management provided a live overview of order status and linked all related data including samples used, derived libraries, sequencing runs, and detected variants, supporting collaboration with external hospitals and centralized review across the department.
Operational governance was formalized around laboratory technician responsibilities for sample intake and DNA extraction, scientists executing defined NGS workflows and pooling, and Sanger sequencing for variant verification prior to report generation. Agilent SLIMS standardizes sample labeling and storage processes, gives a live overview of order and run status, and enables prioritization of orders to facilitate timely delivery of reports and diagnoses as part of the department workflow.

The Agilent SLIMS deployment at Absci was configured to support laboratory sample lifecycle management, inventory control, and experiment recordkeeping, and Agilent SLIMS was extended through custom Spring plugins to support specialized scientific workflows. Customization work focused on embedding domain-specific validation, sample lineage tracking, and programmatic hooks to surface metadata required by bioinformatics pipelines.
Complementary components included a cloud hosted database application designed to store proprietary protein and DNA sequences, built with Django, Angular, Postgres, and Docker, and a set of containerized NGS analysis pipelines implemented in Python using Trimmomatic, samtools, BWA, BEDTools, FastQC, R, SPAdes, and QUAST. The containerized applications and pipelines were deployed to AWS EC2, and integration points were realized via the custom Spring extensions and API-level interactions between Agilent SLIMS and the sequence database.
Governance and rollout were led by the Director of Scientific Computing and Bioinformatics, who led procurement and customization from October 2018 to November 2020, and oversight emphasized configuration control, plugin development lifecycle, and alignment of SLIMS workflows with laboratory and bioinformatics operational processes. Operational scope covered scientific computing and bioinformatics functions, and the implementation centralized sample management and analysis orchestration for Absci research operations.

The project included roadmap definition, prioritization and deadline monitoring to coordinate lab setup, equipment acquisition, and procedural changes required for intended CLIA certification across departments.
Governance was established through creation and implementation of Standard Operating Procedures, staff hiring and evaluations, and hands-on training that tied laboratory processes to Agilent SLIMS workflows. The implementation emphasized procedural control and reproducibility for genomics sample processing while aligning laboratory inventory practices and operational governance to support ongoing clinical and research activities.
